I have a user who has been working out of a volume on the server she alone
has access to. We have been backing up this data on a local USB drive off
her computer.
Data turns up missing both places. Folders are intact on the server.
The only thing I can see is that she was working off the USB drive, emptied
the folders and then copied them over to the server. The server has the
empty folders, but nothing to salvage.
Any other thoughts?

I said that wrong
Somehow she emptied the folders on the server then copied them back over the
top of themselves. I think she did this by having a second mapping to the
smae file spec.
I think maybe she deleted them from her WS and they were too big to fit in
the recycle bin.
After that I think she copied the empty folders over the top of themselves
on the second mapping.

I don’t like to leave backups in the hands of normal users, let alone
“creative” ones. 
Not that it will help the immediate problem,
but you definitely need to automate backups and get them out of her
hands.

Teach her to use turtlegit - keep the master on the server (you don’t
actually have to even tell her where it is :), and HER copy on the usb
drive (make it a bare repo so she can’t actually edit files in there)
then she not only has a full revision history, but wont’ accidentally do
random stuff like this.

Hello, check whether the files are hidden in your system? If it is not present, then use a memory card recovery software to get back all your lost data.
